With just four minutes on the clock the Hibs' skipper, Stuart Drummond, headed home Shaun Keatings' corner-kick to give his side the lead.
The Uni team came close to equalising through Ben Cochrane who volleyed Aiden Mackenzie's cross just over its intended target.
Instead it was Thornton who extended their lead in the 27th minute when Jamie McNeish's header from Lewis Rodger's cross looped over Diego Sanchez into the net and it was almost 3-0 but Sean Cunningham's header from another Keatings corner-kick flashed just over.
Early in the second-half McNeish came close to claiming his second as he latched onto Ethan Hope's attempted pass-back but his volley flashed narrowly wide.
That the visitors didn't score was surely down to Cunningham who first of all cleared Mackenzie's low cross off the line then he blocked Luca Giacomini's netbound effort. And Macauley Jarrett had to look lively too as he tipped Mackenzie's shot onto the top of the crossbar.
